Nishioka won 6-2, 3-6, 6-2 and is now in the semi-finals of the 250 tournament in South Korea.
For the 26-year-old, currently ranked 56th in the ATP ranking, victory over world number two Ruud is the greatest of his career so far.
Nadal now number 2 in the world again - behind Carlos Alcaraz
With an impact in the coming week: Ruud was the defending champion in Seoul, due to his lost points Rafael Nadal moves back to second place.
It is the first time since 2000 that two compatriots will then hold the top two positions in the ATP ranking. Most recently, these were Andre Agassi and Pete Sampras.
Nishioka now meets the winner of the game between Mackenzie McDonald and Alexandar Kovacevic.
The second semi-final is contested by Denis Shapovalov and Jenson Brooksby. The American benefited from the non-attendance of Cameron Norrie, who was second seeded.
